After the discovery of inter-dimensional travel, a portal was established between Earth and the land of Equestria and in the years to come, both worlds had established and exchanged forms of governance, economies and social norms. Until a great cataclysm, a deadly virus, brought the human race to extinction. As the portal closed on Earth, Princess Celestia vowed that the human race will continue in some form or the other. After years of study, the ponies discovered that the only way to strengthen the human genome and to make it resilient to the virus, is by splicing it with Equestrian DNA. This of course, led to the birth of the Demi-Humans, half-breeds crossed with various Equestrian species and in turn, inherit their strengths, weaknesses and traits.

Decades past and the Demi-Humans have lived alongside their fellow Equestrians, some going as far as having families, jobs, businesses etc. But, goes without saying that they would face blatant discrimination by the pure races. Some would even go as far as to having separate entrances, eating and living areas for pure races and hybrids. To protect themselves, some of the Demi-Humans established Clans, segregating among themselves by their abilities (for example the Half-Unicorns practice their magic among themselves, the Half-Pegasi stick to the skies and so on and so forth).

Our story follows Gabriel, a salty, middle-aged Demi-Human Griffin Hybrid, and former Lieutenant of the Equestrian royal guard. Now a bodyguard for hire, he leases his services to high profile hybrids and occasionally Equestrian royalty, especially Princess Celestia considering how they go way back.

But what happens when a pure human magically winds up in Equestria with no knowledge of the cataclysm, telling of tall tales of a modern day Earth. Not to mention, he is naturally immune to the virus. As Gabriel is assigned to protect the human, the flames of unrest brews in the horizon, between the Equestrian Supremacists bent on liberating Equestria from the Half Breeds and the Hybrid Alliance who believe they are the next step in evolution. Will Equestria and the main six be torn apart by their prejudices? Or will they unite and face the coming storm? And will Gabriel discover the true meaning of being human?

That's a depressing but interesting idea. If you wish pursue it.

Pony-Earth have shitton of different races and as far as I can see - no one discriminate griffons, minotaurs, zebras, donkeys, sea snakes and others. Why they suddenly feel the need to discriminate hybrids? Any reason beside "I want it that way"? Or it's a way to give "pure human" moral superiority over pony-Earth inhabitants?

5572646 More like they feel threatened by these 'hybrids' who're more resilient, tenacious and occasionally more gifted in the arcane arts. Not to mention, Princess Celestia had given them leeway in establishing Clans considering how most Hybrids have no ancestry, so these Clans offer them a kind of 'family' and refuge. Something that the pure Equestrian races aren't allowed to. So think along the lines of Divergent.

Also, these hybrids discriminate against themselves. Like how the Mages won't solicitate with Earthys and Pegasi and so on and so fourth.

No one feel treated by Twilight or Starlight who most likely stronger that ninety percent of all unicorns. No one treated by Big Mac who could effortlessly move houses. And then they suddenly fell threatened by hybrid who live with them for dozen (or even hundreds) of years?
And, of course, not like at least ponies have a pre-Hearth's Warming history of fights and discrimination and they totally don't know how dangerous this path is?

5572684 I would say as a breakaway from the old Equestrian tradition where racial segregation was the root cause the Windigo problem. I would assume the Apple Family's ancestry dates back to pre-Equestrian times. The Clans were fairly new, for the hybrids themselves have only been around for at least one generation.

And while the humans and ponies have a diplomatic relationship, they are still wary of the human race and their rather colorful history. Raciam or hatred for other races is an emotional response, it has no rationality. As such the Pure Ones believe that Equestria's bloodlines shouldn't be tainted by an alien species simply because their monarch grew a soft spot for them. The hybrids are discriminated against because they are an alien spices artificially bred in a lab somewhere.

And not enough time had passed to assure the Equestrians that these hybrids won't suffer from radical and dangerous side effects. So why are the hybrids allowed to establish Clans? It's so these hybrids can congregate legally as part of the system rather than banding together as gangs or other forms of organized crime. Every Clan has rules and every Clan member is bounded by these rules and their leader stands as part of Celestia's government. That way they can both be represented and protected.

I'm thinking that could be a bit of a plot hole if it isn't explained why.

Perhaps, before the plague, there were many instances of humans taking advantage of the natives of Equestria. The governments and individuals played nice, but the corporations tricked many ponies into very unfair but legal contracts obtaining resources or knowledge for next to nothing. Or there could be a few bad first contacts that made it into the public perception. Celestia and the human leadership have come to an understanding and with time the people of Equestria would too but then BAM! Plague wipes out human civilization and suddenly every pony is watching as massive government spending is going to help these human like refugees start new lives.

Difference alone is enough to be prejudice and discrimatory, but in history most cases of racism can be tracked back to some cultural way of thinking or a group of influential individuals ideas. Whatever it is, this idea then spreads from parent to children until after a few generations the discrimination is all that remains, the reason behind it is forgotten. This historical cause of racism is just as illogical as plain old 'they're different!' but it helps explain where the sentiment came from.

If your story doesn't offer some reason why native equestrians would hate or fear the hybrids then it might feel like the discrimination is OOC and only there to add drama. Motivation, even bad motivation, is important for characters to feel real.
