Several months have passed since the defeat of the evil Metarex and Sonic the Hedgehog along with his friends have been on many new recent adventures in saving Planet Mobius from Doctor Eggman and his robotic minions from getting their hands on the powerful 7 Chaos Emeralds. Along the way Sonic gained many new friends, friendly rivals, and new enemies during the recent months. However, Sonic is about to get into a fight that he wasn't excepting when he found the last Chaos Emerald until without warning the emeralds induce Chaos Control sending the blue hero into the crossfire of the Legion of Doom's attack on Canterlot during Twilight's coronation to becoming leader of Eques.
Now Sonic must defeat the Legion of Doom and return home to help his friends while Eggman is up to his usual plans. But this fight will unlock and awaken a new powerful form for Sonic out of the Chaos Emerald's power. Can Sonic save Eques from destruction? Find out!

They were already de-powered and no longer threats. And the fact its Discord' fault they ended this bad due to he plucked them and caused them to be even worse.

But even if they given another chance they would still try to take over the planet Sonic had to do what he had to do to stop them. Besides Chaos sealed them away in stone. Also the battle scene between the Legion of Doom and Super Sonic Blue came from the battle between Super Sonic and Perfect Chaos.

They can't really do anything since their magic is gone now.
Putting them in Tartarus would have been enough.
Turning them to stone wasn't needed, its just doing the same problem the finale had one by turning them to stone like that.
Like I said, its Discord's fault the trio ended up being worse. Tirek and Cozy Glow got out of Tartarus due to Discord plucking them up.
Chrysalis was too broken to be a threat at all until Discord plucked her up.
Instead of her getting help and possibly reform, Discord screwed that up due to his dumb Grogar plan.
As for the Eggman part, yes. Since it was pretty funny.

Well the sequel story Sonic X Season 4: World Collide will mention them, but won't appear in the story cause the Racing Drones from Hot Wheels Acceleracers are going to be one of the major foes in the story with Eggman being the most common. But Episode 1 will show the Silenzers and Sonic and Vert crossing paths along with becoming rivals.

They will be. At first Sonic and Vert become bitter enemies in the first 6 episodes, but that will change in Episode 7 when the Racing Drones returned along with Galorium who wants revenge on Vert for defeating her in the Ultimate Race movie until Sonic rushes in to save the day and destroys Galorium with the help of Shadow, Silver, Quaze, Flurry, Twilight, Blaze, Shining, Knuckles, Tails, and few others including Amy with her piko hammer.
