The island was surrounded by some kind of shield that hid it from view until a nasty storm hit it, and dissipated the shield for just long enough for scientists confirm what Oceanographers first thought, there was an island there. But why was it hidden? Well I believe that's why the Government sent 10 ships to the island full of military hardware and personnel as well as scientists to discover why.

Enjoy the story so far, but I find it hard to believe the they don't just assume the creature that killed the manticore was just another dangerous animal in the everfree or the fact that why should they care about it being dead (except for Fluttershy, but she would be be the one trying to talk to these strange creatures first rather than telling everyone)
