From what I read, did I understand correctly that Steggy is a "non-binary" person?

no, she is a dinosaur with female dinosaur parts. She's just viewed as an object by most ponyfolk, its kind of hard to not see 'toy' when looking at a sentient plushie.
Edit: given the nature of the ragamuffins being toys, there probably are a lot of weird combos, or missing pieces out there to create some interesting genders, but that's for other stranger projects.

just to avoid misunderstandings. I ask because Steggy is referred to as "them" several times in the chapter.

Looking around the inside of her bedroom upstairs where she had left the green plushie dinosaur, purple spots lining her sides and underbelly, along with soft triangular spines on her back, she eventually found them laying on her bed with their long neck stretched out and looking quite peaceful in their rest. They glanced over at Fluttershy and smiled warmly. Their voice was soft, gentle, and shared a slight timidness that Fluttershy had felt herself many times before. "Hello, Fluttershy. Are you home for the evening?"

in all honesty, the reason you see a lot of them and their is because when using two pronouns that are the same it becomes confusing as this sentence

Lol, in all honesty, I could see where the confusion comes from, made some adjustments and will keep this in mind going forward with new characters.
