I think I might use the Harmony Tree after all.
Why? Well, if I didn't, what's to stop the Mane 6 from just blasting Darkseid with the Elements?
I could come up with some explanation, like Darkseid's just too powerful/evil for the elements to work, but I'd have to explain it well enough to have it not come off as an ass pull. And if I did, would I have to do the same for, say, the Anti-Monitor? Doomsday? Whoever I decide to play Vandal Savage (*cough*Sombra*cough*)? While I like the Elements of Harmony and have used them before, they do have the capability of being a Deus ex Machina, and I really want to write a story where ponies beat up on Darkseid.

Could go with the fact that the Elements are a neutral force and not necessarily good or evil.
But I do like this idea, though.

Vandal Sombra, eh? I can work with this.

I like this idea, it can solve one of the greatest problems that the story would otherwise have, but every time I hear them described as a Deus ex Machina I want to slap the one describing them as such. A Deus ex Machina is something that comes out of nowhere with no buildup and solves the problem, the elements were built up even before their first appearance, and they never came out of left field, they are a mugufen, not a Deus ex Machina /pointless rant.

Well, you could use a variation of the Idea I'm using for my superman/pony fic. Just have the Anti-Life equation factor into the effect the EoH have on him(I have the rainbow of darkness as the anti-life equation, and the EoH/Rainbow of Light as the life equation).

Have the anti-life equation come from the "Tree of Dark Harmony". This way, neither the EoH or anti-life can truly be used to stop the other (meaning they'd just cancel each other out). For some weird reason, I see the Anti-life equation as a perverted version of the EoH in a MLP:FiM setting.

Doomsday, well just change his main power to a really powerful healing ability, while keeping his super-strength and durability (Doomsday may be powerful enough to kill Dash, but he can still be killed or stopped. Just takes him a while to recover. In other words, easy dumb muscle).

The anti-monitor is tricky, but can be stopped. Save this guy for a 'Crisis on Infinite Equestrias' Type story.

Vandal Savage? Really? The EoH don't need to be used on him. Just all you really would need to do to stop him is to be a spanner in the works (Plastic Pink, The Flash, or even a bad guy like the Joker cause they are kind of unpredictable) or Somepony like Blueblood/The Dark Knight, and Twilight/Dr. Fate.

I know there might be some flaws with these, but they're the best I can come up with.

While I agree that the he's not worth a shot of the EoH, Savage is really a lot smarter and more capable than most realize (he debuted in the original Green Lantern comics, and thus was supposed to be capable of taking on an equivalent to "The Mightiest Weapon in the Universe"; plus in story millennia of experience).

I'm not saying that vandal isn't smart (quite the contrary actually). I'm just saying that like Lex and other Evil Geniuses, that he tends to not factor in heroes that he has no information at all on (like Cyborg in Justice League: Doom) or those he considers beneath him .

Batman, (and depending on the version you're dealing with, Superman) is smart enough to actually beat him in a battle of wits. And the DCU does have other Smart guys that can beat him.
