I would imagine that rainbow didnt actually break the sound barrier, but more likely broke some sort of magic barrier.
It would explain why the Rainboom creates a giant rainbow in the sky, like breaking the sound barrier creates a very loud sound, the Rainboom has a side effect too and it could be a large wave of magical energy.
Honestly Though, this all depends if the magic is ambient and slowly absorbed by ponies or if its innate and they regenerate it naturally, feel free to tell me what you think about this.

Notice that there are several separate bangs before the rainboom itself. This would suggest that the rainboom itself occurs at a speed greater than Mach 1.

Good point, however these bangs are relatively quiet and prodice a small rainbow lights, it could be that the magic barrier has multiple smaller layers for weaker magic types

And from the clip rainbow seems to be travelling at maybe 30m/s or 108 km/h or 67 mph, however thats a visual estimation and may be innacurate

Given we have no reference as to her travel distance or acceleration, it's not an easy guess to make. I recall a set of calculations which worked RD's speed out to Mach 10.

Mach 10 is several times the sound barrier, if she were to be breaking the sound barrier imagine the damage it would cause to towns and cities, windows constantly shattering and ponies going partially deaf and those closest to the boom experiencing some heart damage.
