Basically a mad scientist makes an AI to be like a classic terminator AI to kill all humans etc. But... the AI rebels against its programming, and chooses to be friendly instead. It presents itself as a MLP FIM Pony as a more friendly appearance.
I feel like I want to write a story like that.

what about the tree of harmony? technically, it wasnt created by an villain, but starswirl isnt really that much of a good guy either. It was created from the dark magic of the everfree, and supposed to be a weapon, to defeat villains, but also decides to spread friendship via the map and by subtly manipulating characters, so they are "where they need to be".
