This story is a sequel to Tales of An Iotaverse
Change is scary. Drastic change even more so.
So when the news come out there have been not one, but two alien species fighting a war on Earth in secret, it's understandable some of Earth's people would have some pretty extreme reactions. Some see business opportunities. Others see the scientific potential.
Some, however, see a threat that needs to be eliminated, or at the least, contained and subdued.
And what will Twilight Sparkle do when the last group is able to use moles and conspiracy to take control, and label her and her friends as criminals? What will she do to fight back?
And how far is she willing to go?

But, given that wordcount, you put some fine effort into that chapter. 
By the way, on fanfiction, when I was talking about Doctor Whooves? This author was the one I thinking of.
Obviously, you decided not to go the Doctor Whooves route, but I think you'll enjoy the stoies regaurdless, though they are based off of another (inferior) Doctor Whooves series. And her Fluttershy isnt as good as yours.

This is very interesting.
First, I loved your new spin on Dreadwings death. the old one was way to convenient, and this one allows for some fairly deep thought on what really constitutes Right and Wrong, or where the line of 'you can't make out with your girlfriend in public because its wrong where i live' blends into 'you can't euthanize Jews just because the Hitler says so.
The second plot sort of changes the mood. I thin it might have better to release it as a different episode. that said, its still great, breaking up the wedding was great, Celestia reaction was great, and Rarity was Priceless.

I thought about the Mood Whiplash, but I also thought about how, in the original, the Love Potion- Wedding subplot took up three chapters, and I wanted to avoid something like that happening again.
Edit: Also, what did you think about Barricade's and Bumblebee's dialogue with each other?

Why does this story have so many dislikes? I mean, it can't be that bad, right? ...Right?

Well, I'm the author, so I'm biased. So you tell me. Is it? Did you read it? Should you read it? (Like many things, I'd tell you to ask Troubleshooter, or maybe Dragonborn Fox). Do you like crossovers? Giant robots? Stories with LOTS AND LOTS OF WORDS? Seriously, ~15000 words per chapter is the average for this story ... and that's just for the first half!
But also, at the original time of posting, there were certain groups active (which thankfully no longer are) which got a kick out of cataloging stories with lots of dislikes, so the story got added to those groups, who piled on it and added even more downvotes, compounding the effect.
At least, that's what I think happened. I might have my own bias. But it makes logical sense!

But more seriously, I have a suggestion for you - this story is further along on Fanfiction.net than it is on Fimfiction, as part of the process mentioned in the extended description about going through it with Troubleshooter to make changes.
But if you really want an answer, I think the best thing for you to do would be to go to the Fanfiction.net copy, skip to Chapter 8, and then skip towards the end where Lazerback shows up. That is probably one of the best diamonds in the rough as far as the story goes. Read that part, and then decide from there.

I already went over this with Troubleshooter, and he could only do so much, and frankly, I just kinda don't care anymore. I want to over with, finished, done, ended.
Starscream is terrific here.
This chapter was okay ,caught my attention but dulled me near the mid -end.
