Many words have already been spoken and written about this: doorknobs, quills, and whatever things that are problematic to use if you have to operate them with hooves. Some say those are remnants of a human civilization, and that definitely could make Lyra happy. But how do ponies manage to deal with all that stuff?
Magic!
Okay, ponies have magic, but not every pony, isn't it so? Nope!
Well, it's a magical world. Imagine that every pony has magic. The heart of the pony's magic circulatory system should be located in their hindquarters, between the cutie marks, while the backbone conducts magic to the limbs. So let's make a supposition that all ponies can channel magic to their hooves, that produces a surface force strong enough to attract and hold small things.
This kind of magic is universal for ponies, but what makes each pony species special?
Earthponies. Their magic can penetrate deeply into solid matter, and they can control its propagation there. Remember how Applejack's bucking detaches all fruits on a tree? (And sometimes a Rainbow Dash) And I believe Lotus and Aloe's massage feels amazing. And how the Pie sisters demolished that boulder, even though in an alternative universe. That would be impossible without deep penetration!
Unicorns. They are able to focus magic outside of their bodies, producing magic fields of complex structure. Their horn is very likely their number one assistant in that, given its proximity to the brain; I'd expect some kind of a phased array in it.
Pegasi seem to be special in a way similar to earthponies, but involving wings. Through wings pegasi can emit magic to form a connection with large volumes of gaseous substances. That's why they are so good in controlling weather, and flying.
Alicorns. Need I tell more? Take everything written above, add it all together, apply the Alicorn coefficient, and raise to the royal power. Our Princess Sisters, our blessing, are a perfect example.

This is similar to my ideas about pony magic. I haven't created any connection to cutie marks to explain magical effects, and the magic is connected primarily to the nerve system, but I assume that every pony race have magic. They only instinctively specialize on different effects and different parts of the nerve system is responsible. Unicorns also produce magic from their frontal lobes so they can use more versatile effects.

A story gets more consistent when you put some science in its foundation. Otherwise you get ineffective almighty entities, absolute magic stealers, and growable castles everywhere.

I agree, the magic system I used is pretty restricted. And the story itself is mostly about science, not magic.
