Which of these two plans would you prefer? One of these two will serve as the framework for the rest of Part 2.
Of the two plans, 1 would be considerably more complex, and would possibly lead to major plot-holes opening up later on in the story.
2, on the other hand, is much simpler and more conventional, with much of the climax focusing on a one-on-one fight between Lisa and Twilight for control.
If neither one suits you, feel free to create and post a scenario of your own in the comments, and I may consider using portions of it, if not all of it to finish Pony-Me part 2.
1: LISA AND PINKIE'S TRANSMITTERS WILL BOTH BE IMPLANTED INTO SAMANTHA, WITH THE LATTER ESSENTIALLY SERVING AS A VESSEL FOR ALL THREE OF THEM. USING THIS (RATHER DANGEROUS) TECHNIQUE, LISA, SAMANTHA, AND PINKIE WILL TAKE TURNS CONTROLLING THE BODY, DEPENDING ON THE SITUATION. IT IS LIKELY THAT SAMANTHA SIMPLY FULLY-RELINQUISHES CONTROL TO PINKIE, WHILE LISA OCCASIONALLY SURFACES DURING CONVERSATION WITH TWILIGHT. EVENTUALLY, AFTER MUCH COAXING FROM PINKIE, TWILIGHT AGREES TO RECONNECT TO EQUESTRIA, WHERE HER AI WILL BE FORCED BACK INTO A NEW TRANSMITTER. IN RETURN, THE AI THAT NORMALLY IS UPLOADED TO THE TRANSMITTER UPON CONNECTION IS REPLACED BY LISA, WHO REGAINS CONTROL OF THE BODY.
2: WHEN TWILIGHT IS FOUND AND APPREHENDED AFTER SAMANTHA AND ARGALL CALL THE AUTHORITIES, SHE WILL BE SEDATED ASAP TO ALLOW LISA ON THE TRANSMITTER TO BE RE-IMPLANTED INTO HER OWN BODY. FROM THERE, IT WILL BE A STRUGGLE FOR SURVIVAL BETWEEN TWILIGHT AND LISA IN AN ALL-OUT AI BATTLE.

Oh. Sorry for misunderstanding. It's just that I've suddenly found myself written up against a wall at this point and unable to rely on the story plans I'd been basing each chapter off of simply because they are no longer relevant.
