The Dominion War: The worst conflict in the history of the Alpha and Beta Quadrants, it pushed the Federation and its allies to nearly the breaking point. The Dominion was not just powerful, but also clever and ruthless, using diplomacy to isolate the Federation and deny it allies.

A Federation starship, on a patrol mission, encounters a Dominion starship attacking a mysterious world: One deemed an artificial system the Federation was going to study but the war pulled resources away from it. This system had a single M-class planet... Orbited by a G-type star and a moon, both the same size. A sun and moon the inhabitants used as weapons against the threat. This proves enough for the Federation starship to make first contact...

With Equestria. Ruled by incredibly powerful, equine-like beings with psychic abilities to rival ESPers exposed to the Galactic Barrier. While technologically inferior to the Federation, their mastery of the force they call magic would make them powerful allies.

But the Equestrians, wanting to spread the ideals of friendship and harmony they see reflected in the Federation, send their best ambassadors out with Starfleet to find other allies in this fight. Allies stranger and more amazing than the Federation could have ever imagined...

Basically, it's a Star Trek focused multicross with other IDW comic lines. They would include:
-The Transformers
-He-Man
-GI-JOE
-Thundercats

And others, with a focus on adventure, political intrigue, and crazy fun.

This sounds quite awesome, though there must be one heck of a temporal anomaly involved to get a Star Trek/GI-JOE crossover to work.

Nah. A number of Joe's were cryogenically frozen and are thawed out to teach humanity how to war again.

Hmm, interesting, but it raises the question of why the Dominion are attacking Equestria rather than trying to gain them as an ally themselves. As you say, they use diplomacy as well as force against the federation, so it seems like they'd want to use this new resource they've found. They might be trying to inveigle themselves into Equestria when the federation finds them, forcing them to convince the ponies of their good intentions and the Dominion's ill.

Or maybe there's a reason they're not trying. Maybe the planet was not deemed enough of an asset for them to expend that sort of effort on. Maybe the whimsical ponies and this seemingly inexplicable force of "magic" was too much for the order-obsessed founders to tolerate. Or maybe, just maybe, they tried the diplomacy route, only to find that the ruler of this planet was perhaps even older than the dominion itself and that they'd need to do a lot better if they wanted to outwit her.

And then someone digs up some classified files that show their worlds had met before...

I would ONLY think the Dominion would attack Equestria is if they were running surveillance, and discovered that not only did the main race of their world fight 'Changelings', but won many time against them and converted the 'Changelings' after wards.
Equestrians are probably the Biggest threat against the Dominion, but since they are a pre-warp society they are semi-easy pickings.

*Double edit* Wow was I wrong.
:twilightoops: I'm sorry, I was raised on Star Trek and have to point out that the Dominion is located in the Delta Quadrant. Again, I'm sorry, I get into the nit picky details. (No matter what you might think from the nonsensical parts of the Star Trek segments in my story. I swear I thought them out, the stories where I made it work just got fried.)
*edit* And it just occurred to me that you could be including the Beta Quadrant as suffering the Dominion alongside the Alpha Quadrant. My mistake, knee-jerk reaction.
I was wrong and while embarrassing I'm not going to pretend I never said this.

You're right. How was I thinking about Delta Quadrant? Now this is bugging me I Just watched DS9.

HOLY S***:flutterrage: I confused DS9 and Voyager. Especially when the Ferengi from Next Generation were sent to the Delta Quadrant and they needed Nelix to play the Grand Proxy. Augh! Not like both weren't mentioned enough in both to maybe give me a clue.
Now to reread everything and see if I've made this mistake elsewhere.

I always figured that sun of theirs was a tiny little Discworld-sized sun, since it is as close to the planet as the moon. Also that their solar system is in some kind of cloudy nebula full of asteroids, since they can easily move their "stars" around.

Also, would Thorax and Odo be buddies?

And Discord is just there like "Oh, those guys. Honestly, they don't appreciate me like Fluttershy does. Though, J.L. does manage a nice cup of Earl Grey."
