I don't know of any straight-up alternatives to Fimfiction, but there are some parallel options. There's https://fimfetch.net/ which I believe was an automated archival service of Fimfiction being run by an independent user, although scuttlebutt says it hasn't been updated in a while. There's https://archiveofourown.org/ which is much more generalized than Fimfiction, and some users from here have been splitting off and heading there for a number of years, though not in any significant numbers. There's also https://www.fanfiction.net/ which is another generalized site. I know it hardly counts as a fiction site or anything equivalent, but I got my start on pony stories from DeviantArt of all places, and people posting their own stories to their own accounts. Might be one or two others.

I know Wydril already mentioned Fanfiction.net but there is also http://www.adult-fanfiction.org/ for the more mature fanfiction (there is a section for MLP stuff too)
I do hope nobody has a vendetta against me and gets me banned somehow.

The alternative is just to stand for your principles without letting yourself be labeled into a group. I support everyone's right to free speech, even and especially yours, yet there are people who would label me as something that hates you, when I clearly don't. So, principles.
Not trying to drag the conflict here and I'll leave that as the end to it.
Don't really know if there is one that is not FF.net or AO3. Maybe fimfetch but that is more of a archive of stuff rather than a full on site like fimfic. There is wattpad, but it is an ass to navigate, even more so since they try to push the pay-to-read or teen romance stories more than anything. Royalroad is an option, but not for 1-3 chapter fics. Site is mostly for 10+ chapter fics, and is semi-curated, so shit-post fics will get hammered on hard unless it is really good or really funny. Ficwad is an option too, but with a grand total of 29 mlp fics.....its not very hopeful. And Scribblehub is mostly OC stuff only.
Thinking about it more there is also the creative writing forums on some of the big forum sites. If you are mindful of what you do and keep it in the Rated G to T range there is https://forums.spacebattles.com/ and https://forums.sufficientvelocity.com/ for stuff. Great place for posting stuff if you really want feedback on stuff. They will shite on you from on high if you mess up something in a fic, but it is constructive criticism. Mostly. Trolls tend to be hunted down by the mods there. And for M rating fics, there is https://forum.questionablequesting.com/. Same deal but they dont give a damn as long is it is labeled correctly and not against the law.

Wattpad is like any other generic fanfic site but it’s unique due to the fact that you can pay for ‘books’ to read that were made by other users, good luck trying make money off it because they won’t allow everyone to turn their fic into a source of income.
I only have three problems with it:
1). There are no specific set of tags, you make your own and hope other people will follow.
2). Trying to find a specific story is almost impossible unless you know the authors specific name.
3). You individual rate chapters as good or bad, not the story itself. The rating system is so crap that a good story with one chapter can go under the radar but a shit story with 100 chapters can be seen as a holy grail by some.
Regardless I still use it. It has its flaws but it’s also got some enjoyable stories.
I recommend taking a look at Webnovel. Its mostly a website for original works, they only promote original works too, but it has a fanfiction section that contains a few interesting stories (No MLP stories thought). It’s less of a fanfiction site but I spent some of my time there when I’m not in FimFiction anyway.

The site has its flaws which you will learn about while using it but it’s genuinely user friendly while containing a lot of unique stories.
