Almost immediately following the Death of Cosmos Shade Impulse begins. The same opening cutscene with the warriors of Cosmos disappearing one by one. Exdeath and Kefka arrived outside of Canterlot Castle. While the Final Fantasy heroes all disappear the mane 6 remain. After they disappear Exdeath threatens the ponies to send Equestria into the void before fading away. In despair and tears in the ponies eyes for Cosmos's death and the other warriors disappearing. All unicorns band together and send up a little light from their horns into the sky. Clearing it of the hellish appearance.
Feeling like it's all over Celestia tells all the ponies, especially the Mane 6 that everything is ok they still have a chance to stop Chaos.
Rarity questions if the warriors are truly gone, and Twilight had hope that perhaps they're still around. They chose to venture forth with the Elements of Harmony to stop Chaos and save their world.
We go to the darkness where the crystals bring the warriors of Cosmos back at Cosmos's throne. They decide to go challange Chaos and save the world on their own. Firion asks Warrior if he should go back to Equestria to tell the ponies that they're ok, however Warrior objects saying they don't have too enough time before Equestria is destroyed.
Shade Impulse plays out the same however Discord makes his move against Chaos, but Garland and Chaos together repel him. They use some kind of combined power to fight Discord which defeats him easily. Discord is stunned, understanding that Chaos and Garland share some kind of connection, but not sure what for. He slinks away to challenge the Mane 6 when he heard they're coming for them.
The 6 challenge Discord's views on disrupting reality saying it makes no sense, Discord chooses to pit his Discord power, against the powers of Harmony. The 6 and Discord clash and have a real fight which upon using the elements of Harmony on him, Chaos's power is purged from him and he is once again incased in stone.
They soon fight against Chrysalis again and they chastise her for seeing love as nothing but nourishment, explaining what love really is. The Elements of Harmony also purify her of Chaos's powers in her and she fades, returning to her hive in Equestria.
When they meet Trixie, they manage to convince her that siding with Chaos was wrong. In trying to show up Twilight, she put their whole world at risk. However to show her real power over Twilight and friendship. They fight and defeat Trixie and purify her of Chaos's energy. Trixie retreats back to Equstria as she vows to one day to best Twilight.
For the warriors of Cosmos the events of the game play out the same. The ponies catch up to them and are overjoyed to see them again. Warrior begins his clash with Garland. Warrior wins as Garland reveals his intentions to gain eternal life through looping time in a cycle.
The entire group proceeds to challenge Chaos. The warriors of Cosmos and the mane 6 would unleash their powers on Chaos the warriors alone handle phase 1, they get halfway through until they need the mane 6's help in phase 2, phase 3 they struggle greatly against him at this point. Chaos greatly weakens them all using his Utter Chaos move.
Twilight and Warrior stand up and slowly do the others. Using the power of the Elements of Harmony and the power of the Crystals a powerful attack is fused to the warriors as they all attack him and Warrior delivers the killing blow. Chaos bemoans his existence as he dies as the warriors of Cosmos and the mane 6 celebrate the end of the cycle for all eternity.
They all return to Canterlot to finish Shining Armor and Cadance's wedding. During the ceremony Shining Armor offers Warrior the chance to succeed him as Canterlot's head of the royal gaurd, for he and Cadance are going to the Crystal Empire. Warrior doesn't answer and he and the other warriors of Cosmos wonder why they haven't returned to their worlds yet.
This is the end of the main storyline. However A sequel short story would be published next to give the definitive end to the story as the next part of the story, which is the Feral Chaos story line.
