So in recent light of new information surrounding the mysterious new Alicorn villainess that appeared at the end of Make Your Mark and the tie-in G5 comics (featuring the return of Discord), I have formed an outlandish idea about why she picked up where the Terrifying Triad left off that may or may not be true until later installments say otherwise. Here it is:
During the Golden Age of Twilight's Reign, an otherwise ordinary unicorn with a penchant for magic casts a spell that allows her to spiritually see other worlds besides Equestria. However, when she finds a universe that lies in the center of all of them (our reality) and decides to visit, she discovers a startling revelation: Equestria and every other world in the multiverse is nothing but a simulation meant for the entertainment of the center universe's inhabitants. Broken by the fact almost all of their decisions and choices are not their own, and that their actions do not matter in the end, the unicorn decides to speed up Equestria's end and do the same to the other worlds before traveling to our world and destroying it so the multiverse "can have true peace".

Using a forbidden spell that can turn any pony into an Alicorn, she uses her knowledge about Equestria's past events (including the Terrifying Triad's final attempt to take over the world) to manipulate and deceive the three pony tribes to turn against each other (and possibly the other sapient non-pony residents) while she prepared to drain all of Equestria's magic to use it as a power source for a world-ending spell (which is also forbidden). Unfortunately for her, the Guardians of Friendship had eventually caught wind of her plan and created the three crystals to contain the remaining magic and prevent her from succeeding her goal. But the event had a positive for her: because all of the magic had been sapped up to use her spell, it caused Equestria's law of physics to become more like our world's and it caused the already fragile society to start falling apart. Seeing an opportunity, the Alicorn used her manipulating skills to paint the Mane Six and their close associates' images as hypocrites and being no better than the villains they defeated. It worked, and the three pony tribes' opinion of them soured to the point they began to push forward on their demises, along with a movement that sentenced all Alicorns to extinction. With Equestria's greatest heroes now seen as pariahs, and being condemned to death, the Alicorn accomplished something that the other villains could not do: break the Mane Six and turn Equestria against them. Plus, since the Windigos went extinct during the Terrifying Triad's defeat, that was a bonus.

Her payback complete, the Alicorn allowed time to do the rest and went into a semi-hibernation, waiting for the magic to slowly return so she can complete her goal of ending all worlds in a misguided attempt to gain free will. Of course, the non-ponies refused to give in to her lies and went into hiding together in Equestria's Forbidden West, still clinging on to Twilight's morals and lessons on friendship, but since they had set up a community that grew more noticeable (to her, that is) each decade, it will make it easier for her to find them once she has regained her full power. In the meantime, she watches in amusement as the Earth Ponies, Unicorns and Pegasi essentially become shells of their former selves throughout the passing years, their memories of the past and the magic of friendship forgotten, with only a few ponies knowing the truth about what happened. Even then, those ponies are starting to dwindle out.

Soon, she will achieve her victory, and the multiverse will be no more.
