The Mane 6 realize the battle will last longer than expected. As they form a plan, they learn about the villain's pasts, and that while it's not always easy to forgive, it will turn out better than if they don't.
This is an alternate ending, and it's extended from part 2 of the finale, and this is a version where the villains reform.
This is just my fanfic. I understand if you don't like it, but this is just an alternate finale for the few like me who wanted the villains to reform. If you don't like it, I understand, but please don't comment it down or show hate.
Also, just to let you guys know, this fanfic doesn’t have Grogar in it, it's just an extension to the finale we have to reform the villains and wrap things up. Sorry if this causes any disappointment.

Chrysalis magic comes from being part of the Proto-Queen Caste of Changelings. Identified by their full-irised eyes, Proto-Queens serve a vital role in the Changeling Hive that is only ever shared by the Queen: namely in that Proto-Queens and Queens are responsible for procreation and breeding new generations of Changelings for the Hive. Unlike normal Drones who comprise the majority of the Minder Caste and Infiltrator Caste, whose eggs incubate in chambers, Proto-Queens eggs gestate within a specialized "pouch" within the Queens' egg sac (in many ways, reminiscent of a womb). Within this specialized Pouch, the Proto-Queen Egg is fed large amounts of Love to allow the developing Proto-Queen to grow healthy and powerful. When the egg hatches, the new Proto-Queen would remain within the Queen for several weeks in order to absorb enough Love to survive on its own outside, afterwards, the Queen would then "give birth" to the new Proto-Queen and it would remain at the Queens side until it comes of age to benefit the Hive properly. In Changeling culture, the relationship between Queens and Proto-Queens are not too different from that of a mother and their daughter. However, the Proto-Queen Caste is instinctively designed to be violently competitive with one another due to their importance in breeding new generations of Changelings to serve the Queen. In many cases it is not that difficult to see two or more Proto-Queens waging some form of war in order to curry influence from the Hive as a whole. However even then there is a deeper danger that Proto-Queens all face and fear: that of a Proto-Queen developing the egg of another Proto-Queen.
When a Proto-Queen develops the egg of another Proto-Queen, it is usually seen as a challenge for total power over the Hive: when this happens, it is seen as the "offending" Proto-Queen directly challenging the current Queens authority and claim to power over the entire Hive. When this happens, only three options are left for the Proto-Queen: run away, leave the Hive with all of the Chngelings that she had bred, or to overthrow the current Queen and become the next Queen themselves... I believe you can already connect the dots on which option Chrysalis chose, and why there aren't any other Proto-Queens in the Hive: she fought and wiped them all out along with the Changelings that they had bred. The only ones that were spared from the absolute carnage were the Breeding Males: whom are not to be attacked at all and are all kept deep within the lower levels of the Hive close to the dormitories where the Queen and Proto-Queens live.
Chrysalis' Proto-Queen was born some years after Rainbow Dash's Sonic Rainboom: yet her chosen mate (a term of endearment between Proto-Queens and a select Breeding Male that they alone prefer to mate with over any other) has been with her for quite some time already, and Chrysalis was patient in choosing when to have her egg gestate and hatch, while also consolidating the strength of her breed into creating a Swarm that would overwhelm her siblings own Swarms and overthrow the current Queen. Chrysalis soon did just that and after fighting against the rest of their Hive realized that her Swarms food supply was dangerously low and decided to lead the attack on Canterlot: abiding by old customs of letting the enemy know about thr incoming attack in order to be coeurteous. The attack failed, and most of her Hive ended up suffering, especially since in her attack on Canterlot: one of their Hives Breeding Males (Thorax) was lost.
When Thorax returned, and overthrew her Hive. Chrysalis fled and wept: thinking that her only Proto-Queen ended up being killed alongside Chrysalis' Chosen Mate: Pharynx.
Years later, she would find her Proto-Queen once again on the field of the Third Battle of Canterlot, she was learned, clever, calm, but Chrysalis couldn't recognize her through her soft blue chitin and pink membrane. Her only Proto-Queen: her little Ocellus.

some parts of it come from other Pre-Season 4 Changeling head canons (regarding the existence of a Hive Caste System: with Minders that tend to eggs and hatchlings, and Infiltrators being specialists that sneak into Pony Populaces to discreetlyharvest Love) though as for Proto-Queens' and Breeding Males: that comes from the on-hiatus Honey Pie Trilogy by SPark.
The part about Ocellus being Chrysalis' daughter is a common headcanon for most fans due to certain similarities that can't simply be brushed aside, along with a given reason for why Thorax would be as protective over Ocellus' well-being in a similar fashion to the other Leaders/Representatives with their charges:
* Smolders' older brother is Garble: a known troublemaker that could theoretically challenge Embers' right to succession as Dragon Lord and call off the peace between Ponies and Dragons.
* Silverstream is a Reagent, the oldest of the currently-known reagents. Should Princess Skystar and Queen Novo end up being unable to lead: Silverstream would assume power over Mount Aris.
* Yonas family is possibly close with Prince Rutherford since he personally arrived to bring Yona to the school.
* Gallus despite being a street urchin in Griffinstone has seemingly earned the favor of Grandpa Gruff.
Taking the "Ocellus is Chrysalis' Daughter" head-canon into account, plus the theory I postulated that Ocellus is a Proto-Queen: her very safety and well-being is paramount to the survival of the Changelings. Thorax in this setting would be completely unaware of the fact that Ocellus is not only a Proto-Queen but also his own Niece. With the unfolding story between him, Ocellus, Pharynx, and Chrysalis serving as an interesting parallel to the family dynamic of the Royal Sisters, the Mane Six, and Cozy Glow when the secrets finally come out to their respective unknowing family members. Pharynx would confess to his brother that he simply sought to protect Ocellus from the rest of the Hive by not telling the truth: thinking that when Thorax had returned with the Ponies and managed to turn their Hive against Chrysalis; that he would have Ocellus killed just like the last Queen almost did when she was born. Inevitably when Chrysalis finds out about Ocellus not only being still alive, but also was the Nymph who attacked her in the Third Battle of Canterlot, it would very well trigger a moment of great emotional turmoil in the Changeling Queen and showing how different of a character she is from Celestia in that while the Sun Princess had abandoned Cozy Glow and erased everyponys memories of her child out of Paranoia and Stubborn Pride without once trying to apologize for her own mistake, Chrysalis was distant from Ocellus for most of her life because she was worried for her own protection and safety: that everything Chrysalis did from the First Invasion of Canterlot to the Third Battle of Canterlot: all of it was explicitly meant for her daughter Ocellus.
A possible scenario of Chrysalis learning about Ocellus would probably happen during a battle scene where Chrysalis ends up incapacitating the Student Six except for Ocellus. The two of them end up fighting briefly with Chrysalis showing wry amusement at the young Nymphs attempts at fighting her; and quickly immobilizes her and is about to deliver a killing blow to the Nymph: only to hear one of the other Students say her name aloud and elicit a "My god, what have I done?" reaction from Chrysalis as she immediately began to recognize certain traits about the Nymph she was attacking. This would inevitably cause Chrysalis to realize that she had just attacked not a 'Traitor Changeling', but her own beloved daughter that she was willing to sacrifice everything to bring into the world: to declare war against her own Queen-Mother and her Proto-Queen Sisters in their Hive: just so Ocellus could live. Whose supposed death at the hands of Thorax and Starlight Glimmer when she lost her Hive: had long fueled her need for vengeance against Equestria for killing her child.
Looking down at her own jagged hooves: Chrysalis had sacrificed a large portion of her own Love reserves just to give it all for the still-developing Proto-Queen egg that she and Pharynx were making together and caused her legs to develop the significant hole-like appearance because of it that remained scarred to this day... and now those same hooves that she used to help make her daughter, were now just moments before in the process of trying to kill her daughter... Chrysalis would back away slowly, shallow gasps of terror coming from her mixed in with a mournful "I'm sorry... I'm sorry... I'm so, so Sorry..." before turning around and running away; not out of anger and swearing revenge, but instead out of sorrow and fear of her own self... tears falling from her eyes as she ran away after almost committing the single greatest sin a parent could make to their child.
This would inevitably lead to a scene next chapter in the hospital with the Students as they are busy recovering, Thorax arrives to find out what exactly happened while Pharynx himself is busy helping tend to Ocellus personally; noting that something is now significantly different about Pharynx doesn't show it, but he knows exactly what had happened to his unaware Daughter and what caused his Chosen Mate to run away like she did, The others after being cleared for discharge with only a few broken bones and cuts soon come into Ocellus' room and see for themselves what is up with Ocellus: seeing that her once clouded teal eyes of normal Changelings, have now been replaced with full regular teal eyes of the Queen and Proto-Queen Caste: Ocellus had now come of age that her Proto-Queen status had properly awakened now. Thorax would ask for an explanation from Pharynx why he wasn't told that Ocellus was actually a Proto-Queen, Pharynx seeing no reason to keep it a secret any longer tells everyone the truth, along with explaining Chrysalis' motives for doing what she had done, along with also explaining that the reason he chose to remain unchanged for the longest time was because he was using his work in protecting the Hive as an excuse to work through the maelstrom of emotions he felt about his family: about Chrysalis and the daughter that they had together.

More than just awkward, outright vicious from not only Twilight but from Luna as well: that Celestia had a daughter all this time, and in a knee-jerk reaction to a nightmare had acted prematurely to not only get rid of her own daughters' Alicorn Magic, but also to act less like a Princess and more like a nervous brat that wet the bed and hid her bedsheets by erasing every physical trace that Cozy Glow even existed along with wiping out their memories of Cozy, and in an act of pettiness had her banished from Canterlot forever. And to turn the knife further into her own daughters' heart: Celestia had ascended Twilight Sparkle to Alicornhood to serve as a replacement for Cozy Glow, explaining exactly why Twilight had felt out-of-place and directionless all this time post-Ascension; there was no step 2 to it all.
I believe that after finding out all this, Luna and Twilight would not want anything more to do with Celestia ever again as they try to go out to try apologizing to Cozy Glow for what Celestia made them do to her.

I feel that this song would encapsulate all of Cozy Glows' feelings for Princess Celestia.
In an odd happenstance, most of the lyrics from the RWBY song are pretty accurate to the situation at hoof.
Applying to The Pillars and to Princess Luna, who were scattered from the past and once living legends that have returned to the present day.
The Mane Six and the other nations that Celestia have allied with, believing in the lies that Princess Celestia had woven to make them ignore and avoid Cozy Glows' existence or her absence.
The Student Six who have unknowingly wronged Cozy Glow when she was trying to reclaim the part of her that Celestia had destroyed, and how they will pay.
Twilight will ultimately abandon Princess Celestia after learning how the Princess had been simply using her as a replacement; compounded further by how there was no real purpose for Twilight to be Ascended since it would take her away from all of her friends by placing her in-charge of Canterlot when she wasn't emotionally prepared to handle all of this responsibility in the first place. Beyond this, there is also the matter with the other national leaders; but specifically with Queen Novo who is known to have had some history with Princess Celestia before the events of Nightmare Moon caused them to be divided as Queen Novo returned to Mount Aris and didn't return until the end of the Movie. The simple fact that Celestia punished Cozy Glow, her own daughter so harshly for a crime she would have never committed in the first place flies in the face of Queen Novo who is the complete opposite when it comes to her relationship with her daughter Princess Skystar.

Ultimately, Cozy Glow will not be satisfied unless her revenge is complete and Celestia manages to suffer the same fate that she had inflicted on Cozy to begin with, being demonized and hated by everypony that she had once sworn to protect only to lie about it for the sake of maintaining her self-delusion of being a flawless leader and Princess that is above everypony and above any reproach. One who can leave her position as a ruling Princess with her dignity and respect left intact, only to now be seen as nothing more than a vile and hated monster spoken of out of contempt and hatred who deserves to be imprisoned for doing what she did to her own family: for demonizing her own sister Princess Luna and imprisoning her for 1000 years to be used as a test for Twilight to fight against after her own reputation was thoroughly destroyed. For erasing all traces of her daughters' very existence and plunging Equestria into a level of ignorance for nearly a decade. And for thinking that she could get away with it all scot free after making Twilight Sparkle the sole ruling Princess of Equestria. Now Celestia will have to contend with the same jeering Ponies that she tried to protect for 1000 years who now hate and despise and curse her name outright, and know that this is what she truly deserved for believing in the lies of "Destiny".
