“I understand but… witchcraft is a high offense in-”
Comes to think about it, why she talked as if witchcraft differ from magic anyway? I mean, in my perspective, what unicorns normally do in their everyday life are practically witchcraft to me. Plus, I don't think Celestia is that much of an idiot not to know one of the oldest family line have been doing something 'illegal' for generations under her very nose. Heck, what's the point of having S.M.I.L.E. if they cannot uncover this sort of things.

Witchcraft in Equestria sounds silly considering everypony uses a form of magic. But witchcraft is different, voodoo, curses, necromancy, and dark magic, their all forms of witchcraft.
11541147 Were-(timber)wolf seems most likely. The cage is the biggest clue. The gouges the second. The cage is Containment for full moons. The books are looking for a cure and/or the specifics of.the situation. I figured out the first for myself but someone on an earlier chapter had figured out both. The bones, of course are leftovers from meals. Either necessary for super-high metabolism, or to keep 'the beast' more docile.
I really like Granny Smith in this chapter. Beware of the walking stick if you dare to hurt her grandchildren . It just like the Apples to stick together like that.
Though I am wondering if only Applejack is affected by this seemingly curse or if other members of the Apple family could also be caught in it. Especially Applebloom could be in a similar situation, she just did not have any symptoms yet due to her age, but might start to show some in the future. Really depends if the thing affecting Applejack is a problem for only her personally or has some relation to her lineage as an Apple.
Maybe it is due to them harvesting Zapp-apples? Due to the Apples starting to harvest that forbidden fruit, their linage was cursed, causing the mares to transform into timberwolfs on every zapp-apple season or maybe every full moon. But the curse only manifests after the fillies have reached a certain age. And Granny Smith could be immun to the curse, having already spent so much time among the dark magic of the trees before the curse took hold. Well just spitballing here, maybe I wrote something that inspires you .
Just how dark will this story get? Is this story going to make most of the cast jerks like the Blooming Moon story series did?

Pretty dark in some areas but don't worry I don't intend to go full on grim dark.

And that’s considered highly illegal in Equestria
applejack HAS to be a lich or a Diablo style necromancer
