After some traveling, Trixie eventually finds herself with a group of archaeologists digging up some ancient ruins. Due to a brief encounter with a being from another world, Trixie finds herself in the world of pokémon. Follow Trixie as she goes on an adventure like never she's ever experienced, meeting new friends and discovering new sights.

No surprise there. It's from out of this world, so of course they should touch it. Dumb equines, and that one random griffon.
I think I will not take this story seriously. But that's fine, because I'm expecting a fun ride.
This is going to be interesting. I'm not much of a Pokemon fan, so you'll have the opportunity to see how well the story works with the uninitiated. I'm assuming the golem Trixie set off is the same as the one in the story art and your avatar pic.
The only thing I feel I can object to right now is that Daring Do's crew could have deserved a little more fleshing out. I know, they're not important to the story and likely won't appear beyond this one chapter, but they could at least have had names, since it was a little jarring to have them mentioned as "the unicorn" or "the griffon". The fact that a griffon was mentioned at all made me think he/she was important somehow.
On an unrelated note, introducing Trixie as a bit of a wandering adventurer who's teamed up with Daring Do of all ponies is absolutely excellent, and really fits her. If this wasn't about Pokemon, that there could be the setting for a story where they explore ruins and fight ancient evils.
Now, on to Pokemon, and all its adventures! Trixie needs to become the very best, like nopony ever was.

Having a creature capable of multiple evolutions would be up Trixie's alley and knowing Trixie she would probably find a way to keep Eevee's evolutions temporary after all what trainer could be able to boast that her one and only Eevee transformed into all eight possible Eevee forms?

Trixie with a T-rex! Or Aurous! Either way Trixie would have a dinosaur since only the Great and Powerful Trixie could tame a dinosaur!
Trixie will be annoyed, terrified and or amused of these not part of her show fan pokemon...

Trixie could be terrified of bears and the pokemon just follows the group ie Jigglypuff or Cynthia catches it for her trying to get Trixie over her ursa fear.

He scares Trixie sure, but that he would also scare Twilight.

Ralts, Mew, Diancie, Magicarp (Imagine Rainbow Dash making fun of the weak fish...XD Trixie would certainly take pleasure in having her Magicarp transform in front of as many ponies as possible), Mew maybe Mime Jr...Vulpix...it's Trixie whatever she has will blow the audience away! :D
I am greatly enjoying this...while Twilight and company is most likely going nuts over Trixie's disappearance, Trixie is going on a one of a kind adventure, making friends, seeing a new world...and knowing Trixie she's going to enter every battle and contest she can find! :D
I look forward to seeing other people stare in awe at the Great and Powerful Trixie!!! :D

Eevee is very tempting. I'll brainstorm for a while to see if I can fit it. I don't want to force it too much.

Ok, asuuminng Golork is one of the three, that leaves three slots. Zoroark, Dusclops, Klefki, Ariados, Carbink, Gardevoir, Swanna, and maybe Charizard are all good Pokemon for her to have. Any combo of them would be interesting. Especially if she can cast a spell so others can understand them and they go to Equestria.
