At the Federation's tech level, sapphires and rubies are going to be pretty much worthless. Aluminum oxide crystals are easy to grow and the colour can be set just by selecting impurities. Unlike synthetic diamonds, it's not possible to tell the difference between synthetic and natural¹.
IRL, there are companies who make gem quality synthetics and many more who make sapphire for industrial and scientific use.

Even with hard penalties for smuggling out Equian gems, it would happen. I mean, a lot of places have the death penalty for smuggling drugs, and people still do it because there's so much money in it. Since I don't see the Federation shooting people over a few gems, I'm sure the market would already see a lot of pony-made gems go around.

Would be great with a pega-chakat, especially if their magic field would allow them to actually fly. Those and unicorn-chakats would be great to survey new worlds. Hope the Stellar Foxtaurs (see Goldie's site, preferably reading Savannah's Journey ) won't become obsolete now...

Well at least they don't seem to have any Alicorns or high powered magic users on EMU island when the flares are happening. If pegasus were over shooting their destinations by a kilometer or so how bad would someone like Rainbow Dash overshoot it especially flying at higher speeds
Almost wonder if the flares aren't caused by something coming back through the portal from Eqquus

There's something about the whole gem thing that I don't think have been considered.
Synthetic gemstone - the Equestrian gems (at closer inspection though) would count as synthetic.
Meaning their value would not be nearly as high as natural gemstone.
With the techlevel of the Federation, I think synthetic gems would be a pretty normal commodity with different market classes based on how well their production resembles their natural countetparts.

One possibility could be that the Equestrian "rock farmer" method replicates the natural geological process of gemstone formation so closely that the results can't be distinguished from "natural", non-synthetic gemstones.

From what we've seen of rockfarming, that strikes me as unlikely - but if we assume that's the case; I think that serious appraisers would have some toolset to check the origin of given gems (and they'd quickly learn to check if a stone was of Equus origin)
Thereby not said that a lot of people would not be fooled, but officials probably wouldn't - and it wouldn't take many cases of 'victims' actually getting acquisitions properly appraised before the general public would know that it was a thing to look out for.
... Which makes me think that's what they meant when they told Violet it would crash the market - all other synthetics would be price dumped - and noone would trust a seller without having had a proper trusted appraiser tell them it's genuine.

I don't think we've actually seen enough of rock farming to know how it was supposed to "really" work, in canon... In fact, I don't recall the show ever going into any significant explanation of the process at all; it seemed like it was played for laughs more than anything. It was the fandom that originally picked up the idea and ran with it as an actual Earth Pony talent where rock farmers use their innate Earth-Pony magic to encourage and accelerate the growth of desirable mineral and crystal formations for harvesting on an agrcultural scale. So, it's up to Goldfur to decide how he wants it to actually "work" in his particular fanon, I think.
On the other hand -- if I recall correctly, his Stellar Federation does have "replicator" technology which, realistlcally, would probably be sufficient to blow up the "rare gemstone" market all by itself. Anything which can reliably and repeatedly synthesize the complex organic-molecular structures of the classic "Tea, Earl Grey, hot" should certainly be able replicate a relatively simple tetrahedral lattice of carbon atoms.

Case in point for your notion on rockfarming.
Yep, replicators is a thing, and I imagine they've been used to make gems.
However, there are things they either won't, or fail to replicate properly (A character in another story from Goldie's Chakat Universe commented that you could tell replicator food, (or your tea) from cooked food by the evenness of taste.)
I imagine a similar challenge for replicating gemstone - the matrix becomes 'too even'.
Nice for science/industry, not so much for the jewellers
