I normally am hesitant to read crossover stories, especially featuring characters I only know in passing. But this is a surprisingly engaging one. You do a pretty good job of integrating the two series through Itachi.
The only real issue I have isn't really an issue when you have gone out of your way to try and rationalize it. Namely how well Itachi could acclimate from the eternally blood-drenched war-torn lands of his home to the ever-peaceful realm of Equestria. I like that you've made a point to remind us that war and killing were never what Itachi wanted to live with or for.
