To be really fair, this pony's only mistake was using the Bushwoolies and the other species without regards for the risks and treating the allergic reactions as pure statistics. When it comes to the changelings, let's just say that I'm tired of their "poor widdle buggies" representation in fanfic. The show AND the comics have shown them to universally be as unrepentant and malicious as an E-rated series allows, and a reminder of that sometimes is good.

If they are sapient, that makes wiping them out that much worse, you can negotiate with them. That also means they have just as much a right to life as the Equestrians, the difference being that the changelings probably wouldn't kill any ponies because they can't get emotions from the dead. From the sounds of things, it would be in the changelings best interest for Equestria to be a happy and wealthy country because they would get more food that way.
This also ignores the torture carried out on several "test subjects" by the protagonist. There is never a situation where cause physical or emotion pain is justified, yet alone a moral thing to do.
You are also suggesting that because they can do something a different way, they are going to ignore the thousands of years of evolution and experience that led to them disguising themselves. Humans are capable of getting all of our nutrition from plants and pills, but I don't think we're going to stop eating meat anytime soon.
The act of killing in and of itself is immoral, there are situations where it may be justified (ie, self-defence), but the act of killing is never right.
