In humans (and many other Earth specieses), this is mechanically trivial: just inhibit myostatin. For a permanent change, it's only a single gene to knock out. Actually doing that without magic is non-trivial, though. With access to the cellular level, our hero can likely do this. But, will he know to?

Joking aside, you are correct. That's something I've seen in a past wiki crawl and something that, as even a moderate weightlifter AND a nerd, Cure would definitely have known. Would you just know how to do that or would you need to see the mechanic in action to safely influence it, though? I already feel like I'm rushing his capabilities' growth, but if you can see everything and undo most any mistake then ... well.. what would hold anyone back? I'd be sportin an 8-pack by Tuesday (yes, 8!) if I found out I had this ability on Sunday at midnight.
One major concern I would have would be that the muscle growth would outpace strengthening of the bones, ligaments, tendons, etc. as well, so IMHO a safer approach is to monitor the body during typical recovery and simply dial the effect up. Also, other supportive systems like the cardiovascular and pulmonary may not benefit directly from a purely hormonal approach. It may be overcautious, but there's no huge flaming rush here... as far as anypony knows!!!
Good idea, though. Glad to see some folks getting invested and making suggestions. I'm not ignoring them, so if somebody tosses one out that I've completely overlooked I may very well find some way to casually encourage Cure to have a situation comes up where he goes, "oh. Duh. Why didn't I think of that?" without it being too ham-fisted, hopefully.
Also, the objective is not to have a super swol fam, just perhaps a standard deviation (or two, maybe) above the bell curve. Think "obscenely healthy", not "The Mountain that Rides".
I can't help but feel Celestia won't approve of these discoveries.
The appendix is actually not vestigial, that's a misconception. It helps to maintain the body's immune system, as studies show that those who have had an appendectomy get sicker more often than those who still retain theirs (on a ratio basis, of course).
And as for how much a human shares with a banana, sure that 99.9% sounds impressive, but you have to remember, there are hundreds of thousands of AT and GC pairs in that .1% of DNA. And do you know how many pairs you can switch before you start to kill yourself? Roughly 8 (as in 8 individual AT or GC pairs).

This is correct. Cure will definitely not always be right about stuff, especially if it's one of those "commonly accepted" things that's wrong. Not only is it not exactly vestigial for humans (tho we can live without it, obviously) it is very important for horses and ponies... it doesn't even have the same name and is critical for digestion of plant matter.
As for the banana thing, I didn't look it up what you typed to verify, but I believe it. That's another example of "I heard it on the interwebs".
This chapter establishes basic principles from which many things can be derived. Immortality. The ability to grow a unicorn horn to immediately overcome his range limitation. Alicorn ascension. Necromancy. Sex and species change. Mind control. All sorts of Akira and Cthulhu tier body horrors if he should start asking himself what exactly is the difference between his body and somepony else's body, and start absorbing ponies as useful biomass. Or bioengineer the grass around town to be an extension that he can use as both an observational array and bio-surface for his contact telekinetic field. A self-perpetuating array that grows to encompass the entire planet until he eventually becomes a global hypermind. A global hypermind that then proceeds to infect all the food that ponies eat which then absorbs them as well until eventually all life on the planet becomes part of his body. Brownie points if he remembers that living creatures have bioelectromagnetic fields, planets have fields that extend out for thousands of miles, stars have electrodynamic fields that constitute an ntire solar system, AKA the Heliosphere which is billions of miles across in the case of our sun, and then puts all of this together to realize how he can supercharge all this towards a solar-system level interplanetary divine ascension end-game.
Given his personality it seems unlikely that he would choose to become a villain. But as someone on only chapter 9 out of 23 so far, I wonder if the author fully understands the implications of what has been established here.
This is, incidentally, the problem with magic in fiction. Humans generally have an incomplete understanding of technology. Technology and biology are the same thing. The difference is largely aesthetic. An electric eel stores and discharges electricity, but we don't think of that as magic. Your hand, a smartphone, a computer 1000 miles away, and a drone bomber on the opposite side of the planet are all tools. You simply have a more direct interface with one than another. Your eyes see only so well, but they are just a tool. A camera on that remote drone feeding you information is little different from your eyes. Both act as proxies. For both input and output, all these things are is tools. Your body is no different.
Biomancy is a god-tier ability in the hands of someone who understands how to use it.
I am curious to see whether this colt applies himself in ways to make himself a major player in whatever game is being played on this planet. I'm curious to see whether Sol-estia is a god because she understands the implications of these abilities he's using and put them into action a thousands years ago then suppressed the knowledge of what they can do. Discord being a creature of chimeric body horror has obvious implications here. Celestia would have a tremendous first mover advantage in any superintelligence arms race, because she's had a monopoly on the status quo for a long time, whereas Cure is very much a newcomer.
But I don't see a Celestia tag, and what I do see is a comedy tag. So maybe Celestia in this story will be an idiot, and the whole scenario will be played for laughs. Guess we'll see.
I really love how this story is getting heavily into mechanics of everything... It's quite neat.
More of "what works somewhat good enough not to completely sabotage you until you manage to reproduce just enough for your species successful survival". Just look at the human eye alone and tell me this is the absolute best design or at least there's nothing obviously wrong with it.

I don't know if I'm the first or just haven't read far enough to see it posted, but from my observations... He's creating the science of Pinkie Pie. A good chunk of what he's theorized is possible is what Pinkie can do off-hand. Standing on surfaces that can't normally be stood on? She stands on it. Weird to near impossible body functions? She's broken apart, put herself back together, stretched her neck like a giraffe, and spun her head around more than an owl. Insane baking and object manipulation? As easy as breathing and he just spent most of the chapter testing how it's done.
My theory is that Pinkie somehow stumbles on one of his old notebooks and that's where she gets the ideas for a good bit of what she can do. He is almost a century in the past after all.

Only a little ways into this, and by now I'm genuinely concerned Cure Wave is going to give his entire family the knowledge to pull off at least 10% of the shenanigans Pinkie Pie is capable of.
